EDIT: After going into game and binding some keys I've noticed that it does work mostly however There is too many commands you need right away that you can't bind to every button on a controller. See a program like xpadder or steam controllers software allows you to bind a command to a button when its held down for a certain amount of time. Like how it is on console.
An example is use/use item, Next/prev inventory, Next/prev forcepower, Next/Prev weapon. All these commands need at least a single button for each and there really isn't enough buttons without having to use "Hold down" Command buttons to get a fully programmed controller. The only other way is to use the really quick commands only on controller and say if you need a next item in your inventory or gun you go up to your keyboard and press that button. Which is counter productive.
EDIT 2: Actually I take that back. I don't know how you got it working in base JKA. Unless you're using OpenJK (Because OpenJK is the only way I've got JKA to see my controller) or Moviebattles. There is still no way to get a xinput controller working in base JKA without a mod like OpenJK. I also can't figure out how you got the right stick to move the crosshair.

It does matter, the steam controller simulates keyboard inputs (not xinput), while the mod actually uses xinput for full analog support.
