No, you can mute the game but not change the music.

The problem isn't Makos music. The problem is Mako's music not playing the entire time.

I wish we could hear the actual themes. you know the instrumental theme whenever we win a duel.

It is possible, The problem is soon as you do Steam updates the files soon as you go online. However in offline mode you can change the music. Play against the NPC's or play the replays.
