There is a bunch of other files, more subtle, just saying that they heard some woman doing noises, thinking it was stuff from their head, etc. There is even a small memory about it when you first reach that north safehouse at chapther 3. The guy comments that the safe house is 100% secure and then gets baffled and wonder how "that creature" could possibly had entered the safehouse. I'm pretty sure it was her.
I'd assume that Lily was in some sort of stasis chamber, as it would make STEM very pointless for what mobius planned for it, if it only had the lifespan of an average human being, minus 11 years -lily being so special and all with some test scores. Mobius being some global conspiracy with vast resources, complete with scientists and doctors may have access to that technology.
What bothers me more, is that lily is not physically connected to the machine. I read about wireless connection to STEM, from TEW1 and 2, but lily is the host, that connects everyone. Ruvik had his brain scooped out, so you'd expect wires sticking out of lily's head or something.
And if she had a chip in her head, the signal would fry her too. unless it's a special chip or something.
Ruvik had his brain scooped out, because he was not cooperating with Mobius, they lost their trust in him, and basically made it physically impossible for him to ever be removed from the STEM.
The issue as I recall, the 1st prototype was calibrated to only operate on Ruvik's brain waves.
I would suppose the 2nd prototype is not created in such a way. Though it would've been sick, disgusting, and shocking (in an aweseome way), if Sebastian found out that all what is left of his daughter, is just brian inside the machine.
Even more, I am dissapointed that they didn't even add that line of thinkign and dialogue for Sebastion, as it could've been a super likely possibility of happening.
The scar is from the Assignment DLC for the first game.
When they pulled Kidman into the STEM, she got stuffed with some wierd ass serum that almost seemed to brainwash her for Mobius, and that was basically manifestation of the Administrator inside her head in STEM. That scar is a wound that appears on her hand after the whole ordeal, and it seems to have healed in this game after they are done with Mobius.
If you didn't play the DLCs, you must. They are very very good.
Have the same feeling, but holding out hope.
The game felt very short.
Despite me just falling in love with the ending, it felt like they wanted to just rush everything down and be done with it. Not even talking about the unanswered questions about Joseph Oda, Ruvik, and just where ♥♥♥♥ all the bodies for Myra, Theodore, Esmeralda are, in addition to thousands of citizens that were pulled into this STEM.
I'd assume that when a citizen turns into a "lost," their physical bodies flatline, and are disposed of. As for Myra, and Esmeralda, it can be assumed that they were plugged into other STEM chambers. These other chambers can be seen in the cutscene when Kidman is locking down Sebastian's chamber. Why no other chambers were investigated though, is odd. probably not even put into the game, as they couldn't tie up the story with a nice bow if they did.
There's reason to believe that either STEM/Ruvik/Mobius marked Kidman during those DLCs. Which may have have some residual effect, or hold over her. Considerably, if I were to guess, that scar would have haunted her through another DLC campaign where she rescues Oda. Which explains why the lingering issue of the scar was resolved by the time of the events of TEW2.

But by that point the machine is definitely off and Sebastian is definitely in the real world.
So I interpret that as Ruvik AND Leslie being as dead as ♥♥♥♥♥♥♥♥♥.
Edit: I also wouldn't count on TEW3 (if it comes out) trying to build on the cliffhanger this time around.
By that point, if you played the DLC Ruvik had already merged with Leslie so it didn't matter what Sebastian did to that version of Ruvik.
