For what it's worth, it doesn't seem to happen every time. The first time I went through that mission both Marlo and Floch got stuck and I had to manually push them past something on two separate occasions, which took ages and I got a D for time. The second time I went back for the Dire elimination and they both seemed to figure it all out and I got SS rank with no problems.
Also, although it isn't much of a factor in that particular mission, I have noticed that sometimes scripted movement (both allies and enemies) stops if the target is completely out of sight range. Staying closer to the targets may improve their behaviour.
Otherwise, not sure there's really anything you can do besides try again, or hope that they fix things in a patch.
