This "version=5" bit you said to add up the top only remains if I set the file to read only, If I start the game with that checked it remains but didn't seem to do anything.
-Once I made your suggested changes I first booted the game up In native 1080p resolution, changed to 4k dSR in the settings menu hit apply. I see the Biomutant saving logo at the main menu screen then as as I load my save file(during the Biomutant splash screen it flickers and switched back to native)
-Second try I did same again but with the GameUserSettings.in set as read only.
-Third and fourth tries were with 4k DSR set before starting the game and the GameUserSettings.in as read only and not.
-Fifth and sixth try was with a custom 4k resolution set before starting the game and DSR disabled same GameUserSettings.ini changes.
Its a very strange Issue as these things either usually just work or don't I've never had a game where the changes are accepted but then the game changes things back at different times.
The points I've noticed where the resolution will switch back to native are right during startup after the 101 logo shows(it seems the selected resolution stays for these first few seconds at launch if the game was quit after switching to a higher res before the game switches it back)
Once you load a save file or start a new game(during Biomutant splash screen)
After a cutscene/gameload.
Apparently after a death but I never managed to die so cant confirm.

I just did my 6 trys again with the top of the GameUserSettings.ini set like this instead

version=5(as i said this line comes and goes depending on the read only box so I did multiple with and without)
Didn't work unfortunately just looked like it might so had to try.
It's just a guess. I think it's an issue with either Biomutant or UE4 in general. You could file a bug report.

All of these games worked fine using standard DSR set from their ingame display setting.
Not only 4k DSR though sometimes I'll use it from 1440p down or 2880 x 1620 all depends on performance really.
Just seems to be a Biomutant issue from what I can tell and from the amount of posts I've seen discussing the issue(none recently unfortunately) I think the issue has been reported quite enough already.
Everytime the resolution resets, a video is played. And Media foundation seems to override the game's resolution to the native resolution if it's to big.
Edit: This is not related to linux though. Media foundation isn't working on linux properly but that's how I made the connection.

but i dont get it.....
i have a 1080p Display.
1080p Desktop resolution.
but the game doesnt change to any other resolution and bugs around if i try to.
and i have like 10 other games running on UE4 that do not have this problem.
Not all games have this issue, but some UE4 games do have the same or at least a similar issue with DSR. Killing Floor2 has or had a similar issue, IIRC. And Borderlands 2, I guess. Hence the help page from Nvidia's customer service.
