As for city site being a canal, that's true only for the hex that bears the label, and requires water on both sides.
Be great to be able to pick where the ship spawns more easily. I mean, my nation knows how to build a bireme but we're not sophisticated enough to build it on the right body of water? :)
It could get a tutorial pop-up if you are building a ship in a city that borders two seas, with an explanation how to do it.
For free tech cards, units always appear in the capital if possible. If the capital owns no coastal tiles, a free ship will appear in the closest city to the capital that does own a water tile.
There's a contextual popup that lets you schedule reminders for a given hex - so the idea of a contextual popup to Create Spawnpoint for Unit seems like it would be do-able. Frustrating to have your navy in the wrong body of water.
