So for Pharaoh, I'd bring any hitscans since he's so mobile.
Then for Weryt I would try and get something that can hit as many lights as possible (or as fast as possible), mainly a rocket launcher or plasma pistol. I would then use something rapid-fire like 4th of July on the orbs Weryt launches.
Maaty I would bring any weapons that have hitscan (or accurate projectiles in general, like a rocket launcher). Phoenix or bat's nest work too if you want to focus on evading the traps while not really aiming, they'll actually catch up to him.
Temsep needs a burst damage weapon, since his windows of vulnerability are small. Even shotguns work due to how close you can get to them. Admittedly I don't remember if he fired off orbs, I passed him with minimal effort.
Asyut is only annoying while his shield is up. You can heavy-dps weapon them once it's down (personally my favorite is the minigun but I'll use anything that hits hard and quick like a shotgun), very general-use weapon boss like all minibosses.
Fayoum, I can't recommend throwables or close-range weapons since he is outside of the arena at all times. Plus getting up-close to fire on him is troublesome since he switches positions often.
Trash-wise I prefer anything that isn't the crowbar or an odd-utility weapon such as the photography camera, wololo staff, or the infinite ammo weapons(ankh/energy gloves). Most weapons in this game are very useable. The electric flamethrower would warrant a warning but as of today's patch it's actually a nice rapid-fire deterrent weapon to use on things like the melee enemies (big or small). I usually try to replace throwable explosives as soon as I can since I'm not a fan of the physics and their use on bosses is extremely limited I feel. If I absolutely had to choose one reliable weapon it would be the Rocket Launcher. My second-place favorite for clearing trash (but very rarely ever for bosses) would be Phoenix.
I'd take all this with a grain of salt though, since this is a roguelite that comes with RNG-elements such as scrolls. What you prefer/should use depends on your situation (what weapons you have/find, what scrolls you get, what favor you are using at the time, etc.)
I just beat the 3rd pyramid last night, have died over 50 times and have the skill tree almost maxed out. Just thought I'd throw in my 2 coppers worth of opinion.
Shotgun - Useful through the 2nd pyramid though you do have to get rather close to maintain high damage.
Dynamite - The time it takes to light the fuse is terrible but you can keep it "cooked" indefinitely so there's that. I prefer to replace it immediately. Moderate/High damage (as all bombs are), so useful nearly anywhere.
Uzi - Good for 1st pyramid. By the 2nd pyramid I feel like you use too much ammo to be worth it. Usually replace immediately.
Gatling Gun - If the enemy is in your face and the barrels are already spinning, this gun is great. But it usually wastes ammo, misses many of its shots and spins up far too slowly. Replace immediately.
Grenade Launcher - Pretty decent weapon if a bit slow on the reload. Useful anytime you have the space to blow things up.
Tesla Pistol - Good for the 1st (and some of 2nd) pyramid because its shots arc out to enemies near the target. Single target damage feels a bit underwhelming.
Electric Flamethrower - Amazing weapon if a bit short on its range. Its damage semi-stuns enemies which is great for crowd control. I was also able to kill the 3rd pyramid's mini-boss nigh instantly with this. Highly recommended.
Bat Nest - Phenomenal damage but there is no way to aim these. Sometimes close is good, other times you need to be far away. The low ammo capacity combined with the lack of accuracy makes this a poor man's Phoenix. Do not recommend.
Hellsing Pistol - Good damage (best of the pistols?), long range, fast reload, sweet paintjob. I highly recommend this for your "single shot" choice of weapon.
Burst Machine Gun - Great damage (or low health crowd sweeper) but has a lot of recoil. Once you master the correction of recoil, you'll be wiping floors clean with this baby. The only downside is that you always fire 5 bullets, so plan accordingly. Highly recommend for most situations.
Sniper Rifle - Awkward aiming and the lack of sniper-friendly rooms keeps this at the bottom of my weapon list. Most rooms are too small or filled with stairs to allow this to shine. Avoid like the plague.
Machine Gun - Useful for the 1st (and part of the 2nd) pyramid. Slightly underwhelming damage and pretty terrible accuracy but it is as close to a bullet hose as you're going to get. Recommend for new players.
Gun Powder Bomb - High damage (like all bombs). Useful if you have the space to blow stuff up.
Energy Rifle - Underwhelming for how cool an energy rifle should be. Takes far too many shots to get kills to be worth it. Replace immediately.
Energy Ball - Seems to deal slightly less damage than other bomb-type weapons but makes up for that by semi-stunning enemies as they pass through the lightning.
Double Pistols - Good for 1st (and some of 2nd) pyramid. An early run saw me using these for nearly the whole pyramid. Useful but after awhile feel kind of weak. Recommend.
Phoenix - High damage, homing, and will even split to multiple enemies. Useful if you have space for the birds to chase their targets. The "reload" is pretty slow, though.
Fourth of July - Great weapon. High rate of fire, good damage but the accuracy blooms much like an smg, forcing you into somewhat close range to enemies. Recommend.
Sticky Grenade - High damage (like all bombs) but this has the benefit of sticking to things. Though that can mean enemies chase you down with a bomb stuck to them...
Assault Pistol - Good damage, high rate of fire and a decent reload puts this among the top of the pistols. The ammo capacity feels a bit low, though. Recommend.
Rocket Launcher - Good damage, high rate of fire, very slow reload. Not quite as high damage as bombs, but I found it useful early on. Too easy to hurt yourself on charging enemies, though.
Crowbar - Hahaha... Oh you're serious? I whacked on a couple of snakes to see how it would go and it wasn't good. Slow swing and low(?) damage means I'm not using this to find out more. Avoid like the plague.
Explosive Bow - High damage (like all bombs) but with the benefit of being launched where the recticle is. Recommend.
Grandpa's Blunderbuss - Good damage, better/faster reload and a tighter spread than the Shotgun. Recommend.
Wololo Staff - Super low ammo capacity (2!) but it can charm enemies to fight for you. Useful for crowd control. Recommend.
Ra's Staff - Low damage, medium rate of fire, high ammo capacity. This weapon just takes too long, despite having lots of ammo. Avoid.
Flare Gun - Phenomenal damage, but you have to manually reload between each shot. Lowish ammo capacity. Highly recommend.
Bow - Good damage, good ammo capacity, fast rate of fire. I found this useful even in the 3rd pyramid. The aim-assist seems increased on this weapon as well. Recommend.
Shrapnel Grenade - I'm not sure I ever ran across this one. No review for now.
Potato Launcher - High damage (like all bombs) but terrible delivery system ruins the aim of every shot. They also take too long to explode if you miss. Avoid.
Sticky Grenade Launcher - Its the regular grenade launcher, but even more useful now. Highly recommend.
Crossbow Machine Gun - Okay damage, useful through the 2nd pyramid. However, unlike bullets, the arrows arc down from gravity so plan accordingly. If you don't have some kind of machine-gun or high rate-of-fire gun, take this weapon. Otherwise I usually don't bother with it.
Quill Gun - Good damage if you land every hit on the same enemy. High ammo capacity but you always fire 10 rounds. Recommend if you can spread the love among enemies, so to speak.
Shield - Never ran across this one but it sounds useful!
Poison Grenade - Decent damage and it semi-stuns enemies as they pass through it. Also, you are not hurt by the gas. Less damage than other bomb types. Recommend if you are bored with other bombs.
Farsight - Never ran across this one but if its an upgraded sniper rifle, I'd suggest not bothering.
SFG9000 - Tremendous damage, wide area of effect but can't be reloaded by small ammo boxes. Spend those 2 shots wisely...
Vertical Shotgun - Like the Shotgun but more enemies are tall than wide, so this might be the better option.
AK-47 - Good damage, good ammo capacity, all around great gun. If you ever find one, grab this sucker!
Photo Camera - Well, it deals no damage, must be aimed like a sniper and has low ammo capacity. On the upside, it stuns enemies for much longer than the Tranquilizer pistol. Avoid (unless stunning is your thing).
Gambit - Somewhat inaccurate, good/high damage, lowish ammo capacity. Can be fun but often feels underwhelming.
Horus's Fate - I think this one-shotted all enemies until late 2nd pyramid. If you can stand the charge-up time, get this one! It pierces enemies with high damage; nothing else does that!
Very comprehensive. I have ran into the Shield, Shrapnel Grenade and Farsight.
Shrapnel Grenade blows up on contact, plus spits out 5 mini grenades in a flower-like pattern, useful for blowing up big enemies or a crowd, but I'd just take the gunpowder bomb, way too easy to kill yourself.
Shield is a throwable grenade that props up a shield for a while, stops enemy projectiles well, doesn't damage enemies on contact though. Since there's a lot more melee enemies it feels like, I avoid it.
Farsight is an upgraded sniper rifle as you mentioned, when zoomed in, enemies behind walls and objects are highlighted in bright yellow, and you can shoot through walls as well. It may have the same controls, but the Farsight is more useful since you can just park behind a wall and pop enemies safely.
