However, if I were you I would look into literally moving the adobe flash saves from coolmath to kongregate on your computer (i.e. start a game on kongregate, exit, find your local save for coolmath, copy it over the kongregate one). If it loads in the kongregate version, then you would be able to transfer it over to steam too.
The main issue is that across versions saves have sometimes changed format a little, and the custom version like coolmath weren't taken into account during those changes, mostly because one of the points of those custom version is to not send players to other websites in the first place.
As for wiping/merging, importing saves overwrites your data completely, aside from actual-money purchases which are never deleted and should be automatically reapplied if you have any.
Flash saves data locally by using ".sol" files, which are basically flash cookies. Depending on your browser, these can be located in various locations iirc. Just did a quick look and mine are at this location:
"C:\Users\ [my user name] \AppData\Roaming\Macromedia\Flash Player/#SharedObjects/5TT7FP38/chat.kongregate.com/#LearnToFly3/profileData.sol"
As you can see in the path, this is for kongregate's version because of the "chat.kongregate.com" folder. I also have for example a "ninjakiwi.com" folder and "cache.armorgames.com" for those sites.
If you copy one "LearnToFly3/profileData.sol" from one site to another, technically the game should load the save from that other website.
