I had a pic of how I always lay out my vaults posted in another thread. I'll go look for it and post in a minute.
So, this is how I lay mine out. But, I haven't separated ALL unused rooms in this example. The reason is I use those to keep my dweller parties that go on quests... I have 3 groups of 3. You could simply skip a level to start the next floor series though if you wanted to also keep these separated. The rest of my residences and storage rooms are way down at the bottom (cut off from view) with an empty floor level between last row of production rooms and then the storage plus residences.

Also, if you take a look at how I've laid out my first few floor levels, I've created a forced direction run for enemy. Using this method, they go from left to right then back left, down, left, and across to right. At the end of that level, they will double back going down the first elevator they come to and continue left. They skip that room off to the right from that elevator. So, every other floor level, they will be skipping the furthest right set of rooms. This can be used to your advantage for production rooms where you might only have a couple dwellers working.... like medbay / science lab / theme workshop / crafting rooms for example. Then you don't need to worry about them getting creamed by a bunch of enemy.
