The ending was a bit mixed for me. I liked Waka, but I agree the sudden focus on this character was a bit off. Though it didn't really bother me, I would complain more about the final boss fight. I fought bigass spiders, an 8-headed dragon, a flaming bull skeleton in samurai armor and a 9-tailed fox god, and the final battle is against a metal ball with a fetus inside. Maybe I'm just missing some important japanese lore to understand the importance of this fight, but it just felt weird to me.
What I did enjoy though, is the fact you get stripped of all your powers and how Issun finally decides to becomes the celestial envoy to save the day. So even though I didn't really like the fight with the final boss, it had these moments and cutscenes that were pretty cool. Also, in the original release the music playing in the credits was different, and I think it makes a huge difference. There's even a thread here with fans figuring out how to mod it back into this port, which was succesful btw. And here's the credits with the song: https://www.youtube.com/watch?v=QE6070P_jyE
But yeah, mixed feelings about the ending. What I enjoyed most was just playing the game and all the surprises and cool story moments. I thought the game would end after the first fight with Orochi, and then thought so again after fighting Ninetails. It's awesome how they managed to make me feel like I played Okami 1, 2 and 3, all in one game. And I really enjoyed the going back in time part, when it turns out the legends that are told in the future were actually about you.
When I first played it years ago, it became my favourite game ever. Since then there was a couple other games that I loved even more, but Okami is still pretty amazing to me, even if it's far from perfect. Wouldn't really change anything about it ;)
I would've liked it more if I got to keep everything, Save and have the option to restart like the ending did. Otherwise I could've gone around in my "Shiranui" form and talked to people. The people in faith and have extra dialouge and stuff. Talk to Issun and have a good time. Y'know, Kinda makes me sad.
In Vampire Savior, another Capcom game, there's a huge Fetus on Judah's, the game final boss background.
In Guwange, a sump based on japanese folklore, the Fetus is also a final boss.
There's a big correlation between Fetus and the big bad evil in japanese stories.
I thought the ending was so so too. I actually thought Amaterasu would die so it was big relief she stayed alive. I totally agree that they should have developed the Waka character more, or developed him differently. He was a bit of a flamboyant snob who wasn't that friendly to our party. And all of sudden they try to have the emotional payoff seeing Amaterasu being happy that Waka survived. It just didn't work.
