I agree with most of your points but I don't hate Issun, since I pretty much consider him to be an immature child throughout the game, even more than Kokari, but I think he redeems himself in the end.
I don't mind when games give hints to solve puzzles but I'll give you that, it's really annoying when Issun tells you exactly what you have to do before you even try it. Even if you know what you have to do because it's so obvious.
Anyway, disconsidering this because it's more to do with game design than character development, here's what I think about Issun: He's willfully ignorant. We know since the beggining of the game that he understands exactly who Amaterasu is but until the very end acts just as she was just a white wolf, like most other characters behave. He stubbornly refuses to be a Celestial Envoy and follow his grandfathers himself, and by doing that fools himself into accompanying Ammy in an adventure (which looked longer than that of his grandfather mind you) just so he can learn Celestial Brush techniques seemingly just for himself even though Ammy uses it to help others every. Single. Time.
When Waka told what he told to Issun at the Ark, Issun noticed all of this. He fled from his village to avoid being a Celestial Envoy and turned into one anyway without counsciously realizing. In his mind he was just living a carefree life while pissing off his grandfather when in reality he was doing exactly what Ishaku wanted him to do. And he enjoyed it, and I can only imagine how much regret he must have felt when he couldn't board the Ark with Ammy and realizing how much of a spoiled and ungrateful Poncle he was being.
Issun has yet to be helpful for me. He stretches his introductory scene out about three times as long as it needs to be, just for a start. On multiple occasions, I have picked up an item (ex. a scroll), a text box has popped up explaining what it does and how to use it, then immediately got thrust into a cutscene where Issun explains what I just read five seconds ago.
The game is great, but Issun is objectively awful.
He's just supposed to be a comic relief. I can agree that his actions can be questionable, but what do you expect? This is a game, you don't have to like him. And he's still probably a kid, considering the way he's acting.
At least he has a backstory and depth unlike Fi and Navi who are just there to help you. (And annoy)
