Unless you're using kbm, not sure offhand what the default bind is for the start button
I just decided to try out the game on PC for basically the first time (I'd only ever played the Wii version before) and spent a solid FORTY MINUTES trying to figure out why F1 wasn't working for me. So, in the unlikely event that anyone else finds themselves on this page while trying to figure out how best to play Okami HD with a keyboard and mouse, and—like I did—you've have already remapped a lot of your controls before even properly starting your gameplay...
The skip button is whatever key you have your Fan Menu mapped to. In my case, because I remapped my Fan Menu to F, THAT'S what I needed to hit in order to skip things.
Seriously, I thought I was going to lose my mind. I've always loved this game, but, man, the cutscenes move so slow, y'know. Maybe this is an issue singular to me and my dumbness, but the Internet's a big place. So, here's this nugget of experience-based wisdom.
