I don't know the Trails games (yes?), but Towa is just some relatative of Kou here. She definitely doesn't have any special abilities or anything, and if she has a secret mission or anything she's definitely good at hiding it.

I would say characters in TXE+ are like alternative version/different dimension of Trails' ones lol. Although few pairs might not actually look alike, but it could be their personalities instead. Imho just to new a few:

Party members are based on characters from Persona 3 and 4, not from Trails

Actually it's all too close, some monsters are reused here and there as well, and of course lots of straight-out references to ToCS.

Interconnecting the two worlds throughout the story seems fun to me, wonder if they'll do it one day.

Seems to me to be typical Kondo-speak though, wherein he says something without really saying anything.

Those comments could be interpreted either way: that Towa in TX either is or isn't the same Towa as in CS.

Well, it's not strange reuse some models while it's the same franchise. Towa is the perfect model of that in Falcom, but we have also a Rean and a Alisa here. In a minigame, but there they are.
