Hardest non-final bosses from the classic Genesis tetrology
Sonic 1 - Spring Yard (only one that requires any real strategy going in)

Sonic 2 - Metropolis (pre-Metropolis, this game has hilariously easy bosses. Then it decides to murder you over and over again for the last few zones)

Sonic 3 - Marble Garden Act 2 (this one's just cruel in a Tails-only playthrough)

S&K - Death Egg Act 1 (So much going on and so many ways to lose your rings)

I disqualified final bosses in the topic title so that people would have to make actual choices for Sonic 1 and Sonic 2.

sonic 1-star light (ANNOYING)

sonic 2-that laser thing in wing fortress (still a boss tho)

sonic 3- Marble Garden act 2

sonic and knuckles- idk... managed to get most of them with super/hyper sonic... and those I don´t manage to get don´t feel that hard (if I die is by pure mistake and distraction most of the times)

Sonic 1 - Labyrinth Zone without a doubt. I don't know how many times I've died to that boss alone due to drowning/projectiles.

Sonic 2 - Wing Fortress Zone because WHAT IS EVEN GOING ON.

Sonic 3 - I personally think all bosses in S3&K are quite simple, but if I had to pick one it would be the Act 2 boss in Icecap. By Marble Garden Zone I have all emeralds however, so it's usually not a problem.

Sonic & Knuckles - If I had to pick it would be Lava Reef Zone Act 2. If you're too cocky you'll lose your flame shield, then your rings. Then you'll die.

Wow. I'm really lucky.

I'm having a crap Sonic 1 playthrough: 1 death in Marble, 4 (!) deaths in Spring Yard, and 3 (!) deaths in the usually-cinch Starlight Zone, but I somehow still have 10 lives and 3 continues for Scrap Brain. Wish me luck! It's been a long time.

Sonic 1: Star Light (Not hard, just annoying)

Sonic 2: Wing Fortress (I don't have the coordination for those spiky platforms)

Sonic 3: Marble Garden Act 2 (Just....♥♥♥♥ him)

S&K: Death Egg Act 1 (The only possible way I could beat him was with Hyper Sonic)

Not really a Genesis game, but the first boss of Sonic 2 on the Game Gear.

Sonic 1 - I want to agree with you on Spring Yard Zone's boss, as I used to get stuck on it. It seemed like if you didn't make it through perfectly and hit him enough times when he landed, you'd be sure to lose. But the last few times I played it went pretty smoothly, so I'm going to have to go with LABYRINTH ZONE here. I think it's similar to Spring Yard in how it can go smoothly, but feel this one is more consistently annoying on subsequent playthroughs.

Sonic 2 - I'll put in a vote here for the boss after Wing Fortress Zone. Definitely the hardest to master, and I've never quite been able to do so. As far as hard while rushing, Chemical Plant, I think, deserves an honorable mention. If you take it too lightly and just jump away for the easy and fast multiple hits, you can easily find yourself forced to fall into oblivion.

Sonic 3 & Knuckles - I'll just duplicate votes here for Marble Garden and Death Egg, respectively.

As a side note, I know where not technically discussing final bosses here, but I've always felt The Doomsday Zone was the perfect example of an epic final Super Sonic boss battle, with the level design and music, especially. There've been some good final fights, but this set a pretty big stage to fill for the other games. I do like how it set the precedent for even having a dedicated Super Sonic fight, but not all games really capture how epic such a fight should feel. And some are just way too easy.

Once I figured out that you had to actually hold right to attack Robotnik (That's his PROPER name! None of this Eggman ♥♥♥♥!), which was counter-intuitive to me because of the auto-scroll, I never had trouble with Doomsday again.

I suck at Blue Sphere though, so I had to cheese Mushroom Hill to get all the Super Emeralds.

Kind of odd, because everyone says the Sonic 2 half-pipe is harder, but I used to be able to get all the Emeralds in Emerald Hill.

Apparently it wasn't difficult enough that the resolution was much smaller than the Master System version and you had way less time to react to the rocks, so they made the speed and bounce height of the rocks completely random.
And it's already above average difficulty for a Sonic boss even on the Master System. No rings? Jumping over projectiles on a slope and if you slide down the slope too far you die? Surprise Eggman suicide attack on the first ♥♥♥♥♥♥♥ boss? WHAT?

Sonic 1 - Definitely Labyrinth's.
As a kid my sister had to get through the zone because I sucked major balls at the original Sonic. When I fought the boss (Sort of) myself, I just kept getting either killed by spikes, water fire (Because that makes sense) or simply drowning.

Sonic 2 - I think Metropolis' or Wing Fortress'.

Metropolis because I was an impatient child and wanted to kill it as fast as possible, meaning that I wouldn't wait for the opportunity to hit and just cheesed through it with 1 ring. Of course, than never worked because everyone knows it becomes harder and harder to catch said ring the more you're hit. So of course, I had a rough time with him.

But then we got Wing Fortress Zone with it's painful Laser shooting thingy that I always managed to ♥♥♥♥ up for a reason or two. I either got hit by the laser or the spiky platforms I never managed to get on. So of course, it destroyed me as well. And then we have Death Egg zone which is... Pain.

Sonic 3 - Marble Garden Act 2. Nuff said.

Finally an honorable mention to the first boss of Sonic 2 on the Game Gear. You're in a small arena where if you try to walk to the slope, you'll instantly fall into the pirahna robot and die. If you don't jump over the objects eggman throws you die. If you expect the fight to end after Eggman seemingly retreats you'll die because the ♥♥♥♥♥♥ comes back to slide into the boss and kill you if you don't jump over him.

All in the first freaking zone. What a great game.

Just got through Scrap Brain. I did Act 3 the n00b way because I have to work tomorrow morning and want to squeeze in a shower before bed.

Incidentally, I beat the Final Zone boss on my first go tonight even though it must have been 10 years since I had last played through Sonic 1.

I've never found him difficult like Robo-Robotnik and usually get him in one or two shots.

Sadly enough, I died in excess of 10 times over the course of the game and did not get a single Chaos Emerald.
