However, you cannot link the PA direct version of BDO with Steam.
you could run the game on your main pc and still run a second game from steam account(on same computer). in settings you can make a hotkey combo that puts bdo into system tray, it will make it use less GPU resources but still will use CPU, if your main computer is at least somewhat decent you should be able to run another game just fine unless it has high requirements compared to what your system can handle.
Add funds to the Wallet first (which doesn't offer many funds options) or In-game with a character out.
Are you using the in-game purchase method?
Acoin (In game buy method)
First make sure Steam Overlay is enabled for BDO in Steam
After that, while in-game with your character....
Press F3
At the lower left is the Acoin symbol and two buttons Top-up / Refresh
LMB Top-up
The BDO Steam overlay UI will popup and give you several Acoin purchase options
LMB the option you want to purchase
That UI will disappear and the Steam purchase UI will be there to add funds
.... go through the purchase steps, confirm, and when done, at the top will be words similar to, X "back to game".
LMB the X and that will close the Steam overlay UI
LMB the Acoin Refresh showing the Acoins you now have

While in your Steam app
Go into your Library
Right click on Black Desert
Select Properties
In the General section make sure 'Enable the Steam Overlay while in-game' is turned on (blue).

From the drop down select Settings
Left click In-Game and make sure 'Enable the Steam Overlay while in-game' is turned on (blue).

The problem is pricing, not the payment method, Steam version for example 1000 acoin if costs 3USD, on web (non Steam) version its costs like 1.5USD which is cheaper, because client uses Turkish lira as payment but Steam uses US Dollars.
What BD region are you playing on with your Steam linked account?
WRT playing Steam games on a second computer, are those games able to be played with Steam offline?
no they're not (most games I playing requires online profile migration/sync) support offline mode playing
It seems the Tr/MENA is different from NA/EU if pricing of ACoins depends on account type.
With the NA/EU 1000 ACoins costs US$10 irrespective of using a Steam linked account or a direct web account. I know this because I have two NA/EU accounts, one via Steam and one which is direct.
Something else odd with your experience is that according to the Tr/MENA website,

1000 + 100 ACoins costs US$5. It's not quoted in Lira. No mention of direct or Steam dependency.
Anyway, to answer your original question, Valve would get a cut of purchases made in return for having BD in the Steam store. Valve would not want players to be able to make purchases direct from PA, so part of the deal is that Steam created accounts can't be accessed via the web launcher. I guess you are going to have to decide which way of playing BD suits you better.
yes, TR/MENA still have local pricing applied, Im really thankful about that but on Steam side there's unfair and huge difference

as you can see there's 227Turkish Lira difference for same package (its not small money either, we asked on PA forums but no one responded for our questions/ Requests, its really unfair, at least they should make something about this problem
we playing same game (server), we playing same content, but we forced to pay way higher prices because we have steam license but no direct, at least they should give us a chance for switching client version permanently from choice,

What you are failing to understand :)
Steam takes a cut, a percentage of all sales made on it's platform.
That includes pearl purchases for a game like BDO, so the client in this case PA has to increase the price to compensate for steams percentage.
If you are buying directly from PA,
i.e you are using their own launcher, then PA isn't paying any third parties, so they can pass that saving on to players by offering cheaper prices.
You are not paying more for the game or in game items, you are paying steam for using their platform and servers :)
