Edit: oh, I figured it out. (Minor spoiler follows.) It's not so much a puzzle as a game mechanic thing. You need to replace them one by one, whereas if you click on the eggs she just takes all three at once.
Still unclear on this.
So I got the pinecone black. Do I need something to do with stone and marble? If nothing, what do I actually need to do to place them in the nest? I've tried all, but the only hint that it should work is the faint blue outline, when I point at the nest with one of those items.

Use water to clear the orange powder. Then just place green powder in retort and add water.
Yeah, that is the problem. I can't figure out any way to move the water to the retort. I tried every inventory item on the barrel and retort...
Did you get the tin can? You need it to make use of the water.
When youre in the laboratory, just go upstairs and check the dark corner on the left, theres a cupboard. click on it, and leah will fetch a tin can from there.
So after you get the green powder,you put it into the retort, then fetch some water from the barrel with your tin can and then add this to the retort. Then use the sprayer on the retort to pick up the corrosive fluids. then use it on the brambles.
