Sorry to hear that you are experiencing issues with our game, we haven't received any similar reports like this.
My initital thought goes to steam cloud sync is weiring out or something, but of course that is only speculation.
Do you remember what you did, only playing normal, quitting to main menu or desktop? booting up the game again and the saves are visually gone, but exists on the drive?
Perhaps there are some bug inside your savefile, could be a lead.
