Late game, when everything is unlocked, is there any reason not to have very large rooms. I have one big factory floor with a mood over 100 due to items and trophies. I don't have doors as bottle necks, no cramming huge foundries and injection machines into rooms.

What's the downside?

I haven't seen any. I'm sure that some will find a single huge room to be overwhelming and would prefer to compartmentalize for visual clarity but other than that...not sure. IMHO a single huge room with everything (with separate break rooms as needed) tends to work the best in the long run. I usually start off with separate rooms for Wood, Metal, Plastic, Misc, Assembly, etc then just remove the walls so that they all open up into the S&R section. I end up using less decor items this way as well.

That's the thing, multiple rooms means beating that initial -25 or -50 multiple times, unless all of your rooms are small but that's very cramped - the Klonk machines on their own would fill half a small room. Plus, you won't have a trophy for every room. One of every mood booster makes +300, a trophy makes it +600, and some duplication is not a big deal with the better items. I don't have so many doors for chokepoints.
