Then start the download through Steam...
To do this, ensure that this folder DOES NOT exist yet ( Steam\steamapps\common\Batman Arkham City GOTY ), then open up a command prompt as administrator (cmd.exe), then type mklink /d "..\Steam\SteamApps\common\Batman Arkham City GOTY" "Wherever your batman arkham city install location is"
Please note that you will need to change the first location to match the location of your steam install, and the second should be where you already have the game installed.
Doing it this way will allow any registry references to continue working as they should.
The save location will also be different, and unfortunately you might lose your saves. If you can save them, you'd need to put them here (D:\Games\Steam\userdata\32814744\200260\remote) and RENAME the files to remove your user name from them (they should look like save0.sgd, save1.sgd, etc)

I'd say the reverse might be complicated: when converting GFWL saves to the Steam version, you actually just remove a small part at the beginning of the file.
I don't know if you can add it back easily or what it should contain.

If you want to do the reverse, maybe you could try to create a new blank save in the GFWL version, and then, using an hex editor, replace everything after the point mentioned in the thread above with whatever is in your Steam save.
