Noob question. If I start a game with multiple AIs will they work together or are they also at war with each other?

They work together by default, but there is an AI civil war option to make them fight.

Depends on whether you turn Civil War on. If you do, they will fight each other. If not, they cooperate. Each will have less budget than normal, but collectively they will have more than one AI would - for example, 2-3 AIs et 75% or the normal budget each, but two 75% AIs is still 150% of what one AI would get. You'll get CPAs from each of them, waves from each of them, but they'll be smaller than normal, etc. on the plus side, you get a hacking response for each of them; that means hacking response will go up slower because it will be diluted, you'll be hacking against one AI sometimes and against the others at other times.

There are two ways to start AI Civil War . First start a new game in options under "AI Behavior" then "Sandbox: AI Civil War". OR within a normal game destroy all Communication Node (one for each AI). Note when AI enter civil war it's budget goes back to 100%.

If you want actual friends (versus just a faction that hates the other AI as well as you), then going for some allied factions is another way to go. You can also set up minor faction teams, and have them allied with you, the AI, each other, various random combos of n-sided wars. A minor faction is just anything other than the AIs.
