However concerning the references to Daniel in Amnesia: Justine, it's only about a note from 1839 ( when Daniel sent letters to all Herbert's contacts ).
Continuing in the spirit of people replying to this decade old thread years after someone has commented, I believe the shadow disappears/leaves from the castle because it has been satisfied. I understood it as now that Daniel remembers who he is and what he has done for the last few years it becomes trivial for him to find a way out since he knows the place and might even even remember how to command the gatherers with some authority to leave him alone etc since he did used to work around them.
It ends the same way the game begins: Daniel's narration.
(also worth pointing out the credits song for Daniel is I believe longer than the other two, which is a real d@mn shame you can't hear it in its entirety when you beat the game, it just cuts off with a minute still left to go)

The Shadow has two known states: fleshy bowels of Hell, and invisible/intangible. Its speculated the Shadow was holding up the castle for him until he got to a safe distance (you can hear Brennenburg collapsing after he exits through the door).
