What's the difference between characters and their clones?

I'm seriously at a loss, i've checked all stats before and after, the only things that change are the clone label being removed, gaining an achievement, and 1 extra class. Is there anything else it has an effect on, or is that it?

Pretty much what you've said. The character joining tends to activate the hidden class, the hidden skill slots, and the achievements. Now, if the character joining adding something else, like stats or whatnot, that might be different. Truthfully, I think this game was...kind of halfhearted.
