Is the story ruined if I already know who the villain is? (avoiding spoilers)

I made a mistake when I first started playing this and I'm pretty sure I know who the real antagonist is. I'm a little concerned because, even though 2 didn't rely that much on the "traitor" thing, I remember that the last case of 1 partially relied on you not knowing that information.

How bad is it here?

If you don't know the real twist, then that isn't even a big deal. That character is obviously up to something anyway with how much they try to stick to the background.
