What's the deal with karma anyway?
It seems like you get it for killing monsters who didn't really want to fight, but is there a way to not fight them if they are just a random encounter other than just running away? Also what does Karma even do?

Higher Karma will bring you BAD things. Like increase Critical damage from enemy and certain floor will damage you (in later game).
Some skill and Coven need high Karma to work properly so it isn't always that bad.. depends on how you play.

Why does my karma keep going up? And with no explanation or warning. What did I miss? What should I NOT kill to prevent it from growing? And was it ever mentioned anywhere?

Don't worry about it. Certain actions or monsters will make it go up, and it's really easy to reset it to 0 later with a Witch pact.
