What happen if i kill Domina ?
did it affected story ? or it just a optional mini boss ?

You get some armour and an extra fight later on in the game.

Depends if you feel you can handle her and the big Karma hit or not, really.

Well if we're not discussing spoilers I'll just say it affects something toward the end of the game. It's not a big deal though.

Not killing her can make you skip fight with one of the super boss in the end game. You get sword instead of fight that drop armor. After getting that you still can kill domina if you want.
