Well, technically speaking, you can do that via Dolphin Emulator.

Yes, you can set up a control scheme to use mouse and keyboard settings, although mouse movement won't be incredibly smooth, since it's trying to replicate analog stick control. Aiming is a little stiff and not as precise.

Can you also use the mouse proparly with that emulator? In my experiance playing console fps's with a mouse is extremely weird :/.

Instead of trying to rework that game, I would suggest borrowing some ideas from it. As technically flawed as NE is, it has the widest feature-set of any SS game to date.

There's a mod in the Workshop for the Sencond Encounter where you can play, not all, but many maps from the Next Encounter, but I forget the name
