Do the companion's political affiliation matter?

There are 4 companions with their corresponding affiliations namely,

Furry friend - Principi
Fishboi - Huana
Angry Bird Paladin - Valian Trading Comp (VTC)
Lady Sniper - Royal Deadfire Comp (RDC)

Say I want to side with VTC, will this make Fishboi and Sniper leave the party? Can VTC and Huana gang up RDC? I'd hate it if in late game one of my companions leave.

Generally speaking:

Sniper lady with bird will leave if you side with the VTC or Huana, but can possibly stay if you work with the Principi, although that might just be a bug. Actual bird lady is with you from the first game, so it's fairly hard to make her leave unless you directly act against the VTC, like by killing the merchant families at the docks without a token effort at reconciling them -- other than the RDC, it's possible to aid the other factions without doing that. The furry pirate will only leave if you support slavery, but even saying you don't mind it more than once or twice is enough to make him leave. The bodybuilding fish will only leave if you agree to assassinate Queen Onekaza.

Hmm, it seems only lady sniper is the only complication in my run. I'll just remove her gear and give it to my furry pirate. Thanks for your input!

You don't generally have to choose between factions until you commit to one of them in Act III, so you can still use her until then, just a heads up.

Wouldn't remove any companion gear because, even if they aren't in the active party, they still fight on your ship, in sea battles...

Good point. I'll give her some of my exceptional gear and arquebus/pistol from loots. Hopefully that should be enough.

If you support the RDC both pallegina and tekehu will leave your party. The klatter for obvious reasons given what it takes to earn RDCs favor.

I did a principi play through and only palllegina left my party. Maia was gonna leave twice when I was offered final missions for both huana and valian trading company, but I turned them both down so she stuck with me.

I think maybe Pallegina and Maia are both supposed to leave you if you side with the Principi, but I'd have both stay, even after a conversation with Maia that implied she was leaving. It seemed buggy but I'm not sure what the intended outcome is.

I never got a convo with Maia for siding with the principi, only huana and VTC. I figured because her and Seraphin got along really well and realized that they aren't much different and both enjoy being a pirate/RDC soldier for the same reasons. Plus the two missions for VTC and huana directly antagonized the RDC while the principi didn't.

I also romanced Maia, and palllegina only left me once I turned down the VTC, and I didn't have good rep with her which is what I think was the cause. There was no convo, she just left me a letter and Left.
