I found out how.

The Menagerie is bought in Nejetaka, wherever that is.

Yeah I have that, but I still have pets in my inventory and dont know how to put them inside so they appear on the ship.

Yeah, I'm confused about this feature as well... I installed the menagerie, and now all the animals are wandering around below decks, which is really cute... except they're still in my inventory as well !! Is this intended behavior??

It's automatic I saw, you still have the pets in your inventory but there all walking around downstairs

Yeah, you have the pets in the inventory and they'll randomly appear below decks- I'm at about 30ish pets, so I've noticed them not all showing :)

What would have been better is if you can actually slot like 5-10 and get those benefits while fighting as well lol

The menagerie and the captain's cabin are just cosmetic changes to the look of your ship when you go belowdecks.

Wish it was a combination of stat deck + poop deck atleast.
