Are you using the beta 4.0 patch, or the latest release version? If you're using one you might try using the other and see if anything changes.
I'm not sure what it is about the end game saves but there seem to have been more issues with importing games and their actual starting point than I'd have expected (could be more than Obsidian themselves anticipated.)
If the beta 4.0 patch doesn't do anything helpful and the release version produces the same results then tomorrow's patch isn't likely to fix the problem. I might upload the save to Obsidian's technical support forums, possibly with the end game save from PoE, so they could see where the wires were getting crossed...
How attached to the exact state of affairs at the end of the save are you? You can always answer the questionaire in the options to create a starting point that has Vela in it, there may be some small things you did in the first game that haven't got questions to answer associated with them but the starting point seemed pretty comprehensive. I know it's not the ideal solution, I've really only played characters who I played in Pillars and imported myself, so I know how frustrating it must be for something to be obviously not reflective of what you did in the first game. For those kinds of issues that I encountered they were much less obvious at the start of the game, and some of them I'm still not sure if it was a bug in the import process or in those versions of the game.
If it makes you feel any better Vela doesn't add much to the game, she goes aboard your ship and then gets assigned standard crew dialogs when you interact with her (unless they changed that with the addition of Hylea's challenge.) She has a couple of things she says as incidental dialog with the crew, but she doesn't have anything that made me glad to have gone to the trouble of having her along (honestly one Nemnok dialog could have gone all the way to that point.)
That's your alternative I guess, you could always enable Hylea's challenge and then Vela should definitely be in your game?

In poe1 at the end there was a scene with my character and the baby and it was mentioned that I brought it with me to Kaed Nua
However, a quicksave and quickload right next to Eld Engrim and she appeared for me.
