If you want to overwrite a training package, you can pick which one to replace.
For suppressors, and mods in general, you can only use those on weapons your agent is proficient with (has profiency).
Where more trainings give more profiencies, updated trainings match newer (better) gear.
Training slots open slowly and enemies get stronger. So when better weapons upgrade later old weapons start becoming more and more useless.
My highest level character was lvl 14 on my first play through and that only unlocked 5 slots mind you I didn't just use the same agents all the time but I also took my time between advancing the story.
Basically if you couldn't replace you would just keep getting rid of old agents and hiring new and that would lessen your attachment to your agents.
For example when enemy agents start getting over 130 hp you will be hard pressed to kill them with the B76 or the .45 you will need the TT or .44 at close range or with sure shot. so upgrading over the lower skill helps.
Its even worse for the skills that have no abilities attached they just become a complete waste of space for example training like basic fire arms drill would just be a dead training slot.

Swap is great! Eventually you get better silencers and those puny pistols can be LMG or better. I love Swap skills. Also, the Cobra is much better than the B76 pistol for the silencer. I Swap skills often. Also, the LMG is replaced by an even better machine gun so again I Swap skills.
Agents do not get many skills. Upgrading or changing them with Swap is Awesome. I am Very Happy the Devs put Swap skills in the game.
