I really wish there was a way to start with a fresh game.
This is because of Steam Cloud. You would definitely be able to get around it by turning that feature off, but you might also be able to do it by deleting the game’s save folder while it’s running and then exiting the game. Steam should detect that the files were deleted but assume that, because it happened while the game was running, it was the game that did it and thus it should be persisted in the cloud as well.
I disabled Steam Cloud for this game and deleted the folders and that worked,
(instructions are for Shenzhen I/O, another zachtronics game, but should work for this too)

Also hello from 2 years into the future, how goes it?
On macOS the save data is located in: ~/Library/Application\ Support/Opus\ Magnum/.
I was able to reset my progress in the game by.
1/ Having the game open.
2/ Deleting the entire directory of save data which is a directory with some random number.
rm -r Library/Application\ Support/Opus\ Magnum/76561197998792484/
3/ Immediately closing the game.
The game falsely assumes there is only one potential player on a Steam account. My son and I would like to save our progress independently.
2. delete all Opus Magnum files in Documents\my games\
3. enable Steam Cloud
4. sync Steam Cloud with local files
that did it for me
