There's a lot going on with this title, and what you're looking for is out there... sorta.
Spacechem has 'rearranging pieces in a limited space to solve the current problem/puzzle'. It's more engineering than adventure, and it's not for everyone. From what I hear, all Zachtronics games are like this, though I've only played Spacechem.
Please, Don't Touch Anything has a little of the weirdness that Gorogoa has, and some of the 'all the pieces are here, just figure out how to put them together', though not as literally as Gorogoa. PDTA has a much steeper learning curve to it, and a lot more staring at the screen with no idea what to do next.
I'm not sure what exactly you're looking for. These three games gave me some of the same feelings as Gorogoa, more for the mechanics than the story or art style, and they're all just a partial overlap.

More point & click : Deponia and Syberia
You still have the famous "Myst", "monkey Island" and "Fable" as old but very good point & click.
The Runaway series are correct and I have also "Machinarium" on ,y wishlist with good feedbakc but never played.
From Zachtronics, Opus Magnum also has the puzzle-solving aspect but heavy logic, programming-like. I think it's a constant of this studio.
Any recommendations for the more atmospheric/mystical aspect of the game?

Anyway, if you want to wait a few months, the whole Cube Escape series will be available on Steam, so you don't need to choose between the mobile ports and reinstalling Flash.
