then go into the settings ingame and find the option that switches from ingame music to user music
There's actually instructions under (over?) the checkbox for using your own music in the options menu.

Rather than just overwriting files in place, WoWs (on Steam) actually creates a new folder (the one that's a string of numbers inside the bin folder) and set of game files on update, and it doesn't copy over the user stuff from the older game folders (it deletes most files from versions that are more than one patch old I believe, but the folders remain for some time, maybe forever, after that). The latest version is always the highest number.
The feature has been fine for me except for the week or so when it was outright broken at the start of 8.5. I only use a single mp3 though. Not sure how it handles multiple files.
