EDIT: Had to exit the map and come back in.
I don't even know who Shishank is (whether I simply didn't find the npc/engage with him or it was all skipped due to mechanic quest choices) so the only choice is the one from the beginning, get rid of Dan and the village is tax free but also (relatively) defenseless from bandits. (note that the other other village you are sent to "offer" protection, did not need it at all).
While I'd bet kantianism would disagree with me, I plan on blowing Dan's head of after finishing all the quests with him. I did a similar thing with the other quest involving a former murderer/raider who found family and peace. Sure he might be a nice productive member of society now, but the guy whose family he slaughtered might be a better one after getting some justice.
Also, during the Dan/Shiwhatever fight, Dan's group is green and the others are red to me, so I guess I intuitively like Dan better ;p

Dan is an extortionist. he only pretends at being concerned.
Its not about good or bad, its about the lesser of two evils, to see what I mean in-game go to Fidels bar and talk with some of the patrons there, you'll see ^^
But the base idea is there isn't state, law, police. The writing tries setup the idea that this context make it more complex. But you'll get the picture only through a full play.
The town leader killing the Rat is disproportionate, spy is a big word for a small town. The town leader doesn't see that in the context the village is too small and probably can't survive by itself.
I can't elaborate more without to spoil, but that's the idea, it's more complicate in the context, even if the town leader is more a good man, and Dan more a cold man ready to a lot of thing to bring more order at the end.
