That fixed the issue for me while playing SR3 (Linux w/NVIDIA drivers).
If you're running a VPN, disable it! For some reason, running a VPN was giving me several issues: saves getting deleted, random freezing like the OP described, outright crashes, FPS drops, and a few others. Disabling the VPN fixed everything immediately, even running on DirectX 10/11.

Disabling my VPN fixed the issue for SR3, hopefully it will fix it for SR4 as well. If not I will be sure to let you know, a big thanks to all of you :-)
This causes the game to try to contact your own computer instead of the missing server, which fails very quickly and prevents the game from freezing.

The solution I described above works for both Saints Row 3 and Saints Row 4.
Disable VPN or go offline in Steam, and you should be okay.
