I think my previous solution is wrong, I managed to get it to save by applying the resolution settings, and then entering the game. I also walked through a "save point arch".
I think you also have to use borderless.

I tested it on the Steam Deck. The game's Steam ID is 551770 (if you're using a non-legal version or a non-Steam game, the ID will be different: https://gaming.stackexchange.com/questions/402316/steam-app-id-of-a-non-steam-game-added-to-steam-in-steamos-on-steam-deck)
It's a bit annoying, but doable. Since the game isn't officially supported on Linux, you'll have to dig a little deeper. The config file path is:
~/.steam/steam/steamapps/compatdata/551770/pfx/drive_c/users/steamuser/AppData/Local/Echo/Saved/Config/WindowsNoEditor
I tested it with Proton 9.0-4 and Proton Experimental.
Also, I'm not sure if it's a bug, but on Steam Deck (and probably Linux due to Proton), GameUserSettings.ini was empty. I copied it from my Windows installation, and it worked.
Another small issue: when launching the game, the settings appear as if they haven't been saved, even though they are changed in the in-game menu. Just clicking on Audio/Video (without modifying anything or even pressing "Apply Settings") and then closing the menu updates the config.
Do this before starting a game, or you'll need to go to Audio/Video settings mid-game and manually press "Apply Settings."

For ScalabilityGroups, all "4" are the ultra mode. If you want high it's 3, medium 2 etc...
