Report a translation problem
If the messed up textures has the right name (meaning each messed up textures has a distinct name), but it’s just not displaying properly, it shouldn’t be too hard to fix in hammer; try in hammer, select the messed up texture, then go to tools > Replace texture. Then select the correct texture to replace it with, and hit replace. It will keep all the info about each surface the as it is, it just replaces the texture. You’ll have repeat this for each messed up texture, but it will replace all uses of that texture at once.
If that doesn’t help, you’ll have to wait for someone that knows more about BSPSource than I do.
