You could find out which ones take most space and kick those out though.
That's not true at all
The game's buffer has space for 32768 indices, if you use too many mods the game has to create more textures than the game's engine is able to handle as it surpasses that number. Which is called an excellent overflow (of the buffer in this case). As you also can see in your log file when it tells you that "Too many indices for index buffer tell a programmer x>32768". x being a number greater than 2^15.
I've heard this overflow can happen with Hunter pouncing. Just as an example, Splinks' MLP survivors had this issue on first release. You would get pounced by a Hunter and the game would crash on the buffer overflow.
That sounds more like a feature if the game crashes for MLP fans. Please do not fix.
