What to do when hacked?
I am only doing the first few tutorial missions and my ships are getting hacked but the game is not giving my any clue on how to deal with the ships hacking me.
I don't seem to be able to fire on them from a hacked ship when being hacked.

Depends on what they hack.
First things first, all ships have firewalls, this is automatic, so you don't have to worry about that. After it is down, the cylon ship will start hacking a subsystem, which you can repair as if it had damage(the small hammer icon next to the subsystem's health if you select the hacked ship). Every subsystem has it's uses. I will list them in order of importance of being hacked.

Tech Bay gives your firewall regen, so you might want to repair this first, going so far that switching to repairing this even if any other system is fully down. Firewalls regen automatically and as soon as they are back up, cylons won't damage anything until they break trough it again.
Having your ship in a defensive posture gives both this subsystem and the next one a boost, so you might want to switch ovet the ship into defensive posture as soon as you can.

Engineering gives you damage reduction and repair speed that you use to repair the subsystems. If it is down, you won't be able to defend much until the hacking ship is destroyed.

Fire Control: Allows you to shoot back. Without it your turret range, accuracy and even munition salvo is going to be non-existent, therefore you rely on other ships to shoot down the offender.

If all the modules above are down, then your ship is basically dead in the water and you either need other ships to destroy the cylon or you can pray for the gods to save you somehow.

Armory: Gives you marine armor, therefore defense against boarding actions and Flak. If this is down, your ship won't be able to defend itself agains cylon missiles or boarders at all, requiring other ships with flak nearby to cover it.

Navigation: Just your movement arcs and distance. Almost non-important unless the ship is isolated to begin with.

Hangar(only if the ship has squadrons): Recall the squadrons of the ship ASAP, as their evade value will suffer.

CIC: Unhackable, only responsible for posture ranges.

As admiral Cain says, the best defense against cylon hacking is to shoot them down before they hack you. Concentrate fire on the offending ship and delete them.
Keep in mind that not all cylon ships can hack. In time, you will learn what to look for.

I will link the 2 best guides out there, though I encourage you to experiment forst and foremost, and refer to them only if you are stuck.

Even in full offensive posture most colonial ships will see a Nemesis or any other Cylon hacker before it can hack them, having any ship in full defensive posture will ID any incoming ship at a long enough range to react on the following turn to prevent a serious hacking effort.

Manticores have the same base DRADIS range as the Nemesis, and with a high level commander in the fleet you can boost the DRADIS range further than the Cylons can boost theirs.

That is most possibly because all of your ships are on offensive posture.
Offensive posture decreases your Dradis (or ID) range for your ships, though it gives your turrets extra range and accuracy.
Manticores (the first ship you got) are the best scouting ships the colonials have. always keep one on full defensive posture, and it will help you ID the targets much faster.
Once everything is ID-d you can switch back.
This is good for now, later on once you are comfortable with the game, you can learn how to switch back and forth between the two postures on the fly, which greatly inreases your effectiveness. But I would say that you should get comfortable with the basics first.
Edit: Not just faster, but further away as well.

Right then. I shall put my Manticores into defensive posture at the start. I bet you this is were it's all going wrong for me. So simple that I was missing the bloody obvious. I will let you know how I go on, I'm starting a fresh game today.

Don't worry. Everyone has to start somewhere. And the game is built on the idea to let the player experiment. Not everything is shoved down your throat unlike most other games.
That cracked it put my ships into defensive posture and near straight away I picked up 3 hackers. Gave then the good news and only one of them manged to get a hack on one of my ships but it didn't last long. Then it was just a case of cleaning up what was left.
Never lost a ship and only one with any real damage, that was the one that got hacked.
Also, as long as the enemy ship is just a blip you get a penalty on accuracy.
As soon as you have a lock, your guns become more accurate against them.
It is enough to keep 1 Manticore on defensive, and everything else on offensive.
Use that 1 manticore to scout, everything else to kill.
That will put you in an even better place.

To add another good tip to this, if you order a ship to focus fire on an enemy ship, it doesn't just focus firing on it; it get's a boost to accuracy against it. (It loses accuracy against any other non focused targets though.)

So even if a ship is in a 1 on 1, it's worth picking the opposing ship as it's target to focus.

I am in the habit of always focusing fire so that has that covered.
On another subject, I wish there was a option to reduce or remove the stars in the back ground. Sometimes they make it hard to see stuff.
