Anyway to gauge how difficult a story / side mission will be fore committing to it?

You can sent scouts to side missions, which will tell you the fleet strength of the Cylon forces.

Story missions are generally not too difficult, but they'll have unique elements to them that you don't see in the side missions. It is entirely possible to fail story missions, but you can just replay them and they'll play out the same way, but this time you'll be aware - I've certainly had missions where I've been doing fine, then something happens and it becomes an escort mission, with my fleet and fighters on the other side of the map.
Other than in-game scouting, you can also to go to YouTube online and find the mission you want to play. I've used "Spacedock."The guy will play the game and you'll see it all unfold before you even make your jump....the Cylon ships, a mission overview, goals..everything. However, it spoils some of the fun. The guy on Spacedock usually always plays the game on a higher difficulty level, but not always. So pay attention to the level he is playing. The mission will be different at each level.

Additionnally, is there a way to know the fleet value of an enemy fleet right before engaging them (like when they jump on you, so you can make an informed decision about whether to emergency jump or not) ?

From my research scouting is in one of the dlc campaigns, don't know which. However I am only up to mission 6 so far.

I think when the Cylons land on you like that, it's intentionalnot to know their strenght, as it's an ambush.

Automatic scouting is only available with the Resurrection DLC and later. However, it won't tell you everything. It will only tell you that the Cylon fleet is heavy on raiders or hacking and electronic warfare or lots of heavy guns. It does not tell you the exact fleet points or what ships you will be facing.

If you are playing anything before Resurrection, you'll have to just go in with a fleet and see for yourself, then back out and make preparations before you jump back in. Otherwise, you can go to Spacedock online and get a preview, but even then, it will cover only Story Missions and it will depend on what level you are playing. There is a video guide on the BSG Deadlock page of the early game. I have never used it and I'm not sure of the details.

If you want to know exactly, Jump in, use your Vipers to ID the Cylon ships, decide if you want to fight or run and then either fight or jump out and prepare your fleet for what is coming. It won't change.

If you are playing Deadlock/Broken Alliance or Sin and Sacrifice, the "Auto Resolve" section you will see pop up on the right will give you the Cylon fleet points so you can decide to "Proceed" and fight the battle yourself or "Auto Resolve." It will not tell you exactly what ships you will be fighting, but it will give you the Cylon Fleet points.
Yeah, saw the Auto-resolve thing, works for non-Daidalos fleet (as far as I can tell). Although, I'm not sure ships do gain xp when auto-resolving (officers do tthough)

Someone online did the maths, ships get a flat 3 xp per auto resolve
White Wizard is right. Even on Auto Resolve, the fleets veterancy/experience level does increase. You get more if you fight the battle yourself, but if you do, it's going to be a very long - and redundant - game.
