You and your fellow player will be restricted to making a 4k point fleet, so in total your side fields 8k. You can play as either Colonial or Cylon (each player choses indepedently, so it is possible to have battlestars and basestars on the same side) against an 8k Cylon fleet (this you can not customize and will be the same each time).
You will fight the battle as you would any normal singleplayer or multiplayer battle. You and your fellow player will give their commands at the same time and once you both press end turn, it'll progress.
At the moment, that's all there is to the co-op. It's sadly the mode players have expressed the least interest in and as such, it's the least played mode.
I would imagine that 'least interest in' is because co-op, as it is currently implemented, is really just a skirmish map with human players replacing some AI. IE., not really anything that anyone would describe as 'co-op' at all.
If there was a co-op CAMPAIGN - I mean, that's a thing gamers are interested in. Citation: Borderlands, etc. Co-op skirmish? Meh...
