BFG:A is 2D gameplay wise for ship movements, while BSG:D is 2.5D, where "Up" and "Down" are there, but not to the extent of a full "3D" space-sim e.g. SW Battlefront II's space battles.
Both are games where you can sit down and play a few matches in your free time, or pause and save mid-battle if needed, and being strategy games, they're what I'd call 'casual strategy' due to the 'sit-down and play' nature I previously mentioned.
These are just a few details to help suggest a game. I due recommend both.
The other big point of difference is the setting - BSG is more classic sci-fi, while the WH40k universe has a very different feel. If you don't know much about WH40k you should read a bit about it before you commit - it isn't everyone's cup of tea.
Perhaps not a big deal but I think Armada's campaign is more intense and immersive with that feature.
I don't think you can do this with BG:A
And soon there is Battlefleet Gothic Armada 2.
Hope we see also more of Battlestar Galactica.
After all, Battlefleet Gothic's set for a sequel soon.
