The Valkyrie and Mercury class Battlestars do have main batteries located on the flight pods. However the Mercury class won't exist for some 40 years after the game (its new as of the series) and the Valkyrie doesn't exist in the game as of yet. It's unclear as to the date the Valkyrie started to enter production, although it should start appearing around the time of the game from what I can tell.
That's sadly the result of the massive inconsistensies present in Blood and Chrome. Galactica's battery layout actually changes within B&C, which is only a timespan of at most weeks. It's why I don't take it seriously.
The battlestar in Diaspora isn't a Jupiter class battlestar, it's a fan made Sobek class battlestar, which draws more inspiration from the Mercury and Valkyrie class battlestars (which are much more modern than the Jupiter. Yes, I ignore Valkyrie's presence in B&C, it has no place there).
So the Jupiter in the timeframe of the game, early in the war, has no heavy guns on the alligator head. The Jupiter never had heavy guns on the flight pods, since they need to fit into the hull of the ship before jumping. The Mercury and Sobek do however.
