When you use the bait a shinning pom will apear somewhere on the map. You can use your mini map to see where it exactly is. The final dungeon does have these teleporters so if you don't think you are not on the same plane as one , don't worry. It wont despawn just by teleporting there.
As for newgame plus. Its pretty much you selecting your complete file. However it doesn't give you everything you have immideatly. First you have this screen which lets you choose what will be carried over. And everything has this point thing near them. So for example lets say "All of your items from last game --------2". When you beat the game you get like 5 points I believe but I might be wrong. If you do it again , you will get more points.
Also don't worry you can select and unselect them while on that screen. BUT only on that screen at the beginning for that playthrough.
If you start playing CS 2 with a complete file from this game , you get an option to use the file and get a few bonus items depending on how much you did in your file. For example an item for getting top rank perhaps. You won't carry your items but instead get a few bonus which is really useful. This is true for every trails game. In SC you can use your FC file , in 3rd you can use your SC file , in AO you can use your Zero file etc etc etc.....
This. There are no optional bosses you need to grind levels for, so I'd advise that you save them for this.
