There's really no "perfect" run, since you can only craft a maximum of 3 of them on your first time through, so you'll have to make compromises either way. Also, the best weapons are not an enormous stat boost over the next best options. Just a nice bonus for getting the ores.
In New Game+ you can carry over the weapons and ore fragments you already have, and Micht's store will let you craft as many fragments as you're willing to farm from u-materials, so you're no longer limited to getting 3 of the weapons per game, though you can still only craft the weapons themselves on the night of the final dungeon.
You'd need a LOT (like, too many) if you're seriously interested in kitting everyone out, even in a second playthrough, but a bit of judicious grinding can snag you an extra weapon or two for your main end-game force.
