It usually notifies you in form of those little icons in your inventory. There was even some indication of your heart over there, if I remember? There shouldn't be any secrets like you described.
TLDR: If you play normally theres no way to get stuck and even after many hours I only found that 1 way to get stuck. The game also tells you explicitly what route you are on in the pause menu.
Out of topic: is the second chapter worth as well?
Most of the time when you think you're stuck, you're actually not; the game has an alternate route to get where you need to know which doesn't match the guide you're reading.
