If your GK account isn't very advanced then playing through steam is worth it mainly because of security reasons (GK users can be hacked just by their login ID). Content wise it's exactly the same. The servers is the same too so steam users can play with GK users. Not sure I get your question about steam list so maybe someone else can answer that.

The game is exactly the same. There are just two major differences: The Indo hackers can't use their exploits to hack your Steam DMO account, as it requires hacking the Steam account itself and Valve's security is top notch; Steam has a item purchase timer that requires you to wait a week to be able to trade the items you purchase through the Steam store. This was made to stop the Indonesian carders that were abusing the Steam's credit card system by buying items in-game using dummies Steam accounts, and then issuing chargebacks to get the money back. They'd sell the items before the accounts got banned for doing said chargebacks.
GK on the other hand has a store that allows you to trade items asap, but is currently vulnerable in terms of security. The Indo hackers can hack your account if they know your GameKing ID, so if you intend to use the GK platform make sure you never tell your ID to anyone.

As for the Steam friends list, it isn't synched with the game. Your Steam friends in your Steam profile friends list won't get automatically added in-game. You have to add them yourself.

This.

But hey! Unlike playing DMO via GK, if you play the Steam version, you gain the advantages that every Steam game has, like uploading guides, videos, screenshots and artwork. Also you can broadcast/stream while playing (you must enable it on the Steam settings). I recommend you playing on Omegamon server.
