Make sure you have enough spare convoys and the admiral assigned has an equal number of ships to battalions being sent, or you'll suffer major debuffs.
If these colonial holdings are just that, colonies, then uprisings happen often near the end of a colonisation mission. So, after victory, you should hold all local state territory.
Admirals work in pretty much the same manner as generals. A headquarters has a certain amount of flotillas available depending on the size of naval bases you've build there, which are divided over any admirals assigned to said headquarters, depending on their rank. If you want a given admiral to command more of the available flotillas, then you either promote him or retire any other admirals.
