Quality does effect how much stat you gain, but only for the base enhancing stats of said material used.
Mainly the traits on them and the material used are the main factors for enhancing.
The reason for your two Harmonium giving different enhancing stats is mainly the traits on them, there is also diminishing returns in stat gain, as you keep enhancing the same item, but this can be bypassed by using junk armour/weapons and using those to upgrade your desired item.
