I'd say making it also disable achievements would be fair since they'd inevitably make the game easier. The Devs would probably also have to put some kind of limiter on the number of mods you're allowed to use in a single game to prevent things from being entirely broken.
Dead Cells, I believe, makes it so that achievements are disabled when modded content is enabled. This keeps the game, in the devs' eyes, from becoming too easy to complete. Since some people, when given the power, like to make it so that they get all the achievements done at once without actualy having to try.
And yes, mods usually aren't done to cheat, but give someone an inch and they can take a mile. Better to prevent it from happening via disabled achievements while mods are active than to risk it.
